How do you patch and update versions of dumps? Looking for help. Thanks!

Hello members. This usually a simple thing for me as I am a Pc Gamer and builder. I've been doing emulation for years. They say what you don't use in a while you will be rusty at. Anyway my question is on patching version. I have Koihime Enbu: Ryo Rai Rai Version 1 trying to update it to version 3.12. I have all the files for updating, but once I cut and paste versions on top of each other they stick but when i run the game it has a error saying failed to process. I wise I had a comparable working file structure to compare to see if I'm either missing files or putting them in the wrong folders etc. Loader using is TP Tecknoparot. I'm still trying to figure out JConfig and Arcade Game Loader. Hope some can help. Thanks,
